Depends on what you want from the game, really. Lyon does well in the Champions League and is a well developed outfit not only in France, but the whole of Europe. There are other teams coming up in the country, but Lyon are still usually on top. Couple that with the fact that they have some amazing youth and, potentially, money to seal up the positions that are weak, and you are gold. If you are a decently good FM'er, I would expect you to be in contention for the CL within 2-3 years in-game.
Fiorentina on the other hand aren't even close to being the best team in their country, but they have some good youngsters who'll help them in the league, while you get rid of the oldies and replace them with younger, faster players. It'll take you longer to conquer the world with Fiorentina.
So, if you want some save that'll give you instant results and ability to sign regens immediately, because you are looking towards the future, go for Lyon. If you want to be in a position where one goal conceded means mid-table and one goal scored means a CL spot, go for Fiorentina.
