I took over as manager of Liverpool, and signed Aleksandr Golovin, but his two applications for a permit were denied. What would be the easiest way around this?
There's no way around it. If a player doesn't qualify for a work permit he won't get one, if you go to the League -> Overview -> Rules -> scroll down to "work permit rules" you'll be able to see if he'll qualify for one in the future.
I know there was a way in which you could loan them out to an affiliate club, but Inwonder how it works for Russians. As in, where would I have to loan them to, and how long would it take for the application to be accepted?
In terms of having the application accepted, nothing will change unless he gains more points from the Work Permit criteria which you can find in your league rules.

You may send him on loan to another European country where he can gain citizenship there after a number of years at that nation, which would make it easier to move to England. Be careful to check how long it takes to gain citizenship in that country, and whether it must be a consecutive time there, or collective time. It differs from country to country.
I think there is no way to solve this problem but you may check it from Epson Technical Support Canada. If there is only one solution to overcome it you definitely get from this site.
