Football Manager Touch has the 3D match engine, 50 nations and over 100+ playable leagues, whereas Mobile has far fewer playable leagues and a much smaller player base.
Touch is available on PC and high-end tablets, meaning you can cross-save your games - but this is not possible on Mobile.
